A new set of unruly children, Norman, Megsie, Vincent, Cyril and Celia, are in need of a bit of Nanny McPhee magic on a farm in Britain during the Second World War. Poor Isabel Green is overwhelmed with farm work, her job at the village shop and looking after her three children and their two cousins while her husband is away at war. At Isabel's moment of need, Nanny McPhee appears and she teaches five lessons to make them better children.

Meanwhile, Isabel's dead broke brother-in-law Phil has gambled away his portion of the farm. Now he is being hunted down by two hit women. He tries various schemes to lure Isabel to sell her portion of the farm. It is up to Nanny McPhee and the children to save the day.

As the children learn their lessons, Nanny McPhee's hideous disfigurements wondrously begin to disappear, ultimately revealing a beautiful woman.
